With this service you can check compatibility of adapters, i.e. find out whether there are pairs among entered adapters, whose indices differ by less than 3 bases (this is the check mode). In the addition mode you can find out what adapters are compatible with those you entered. In the input form adapters from Truseq v1/v2/LT and single-index NEB are to be written as ADnumber, Truseq HT as Dnumber, Truseq Small RNA as RPInumber, Nextera as Nnumber or Snumber, dual-index NEB as inumber. The list with all adapters which the service knows can be found here Alternatively, you can write not an adapter name, but an index sequence itself. Just keep in mind that the length of an index sequence you enter sould be the same as the length that you have selected above the entry field. An example of the entry: BC7 BC2 GGATAT AD1 D703 ATACGA D711 D704 AD22 The check mode can also be used for dual-index runs. You can write either an adapter name or the index sequence itself. In the check mode for dual-index runs, the service will consider two index pairs compatible if there are at least 3 differences between them, overall. Adapter names or index sequences should be separated by hyphens or tabs. An example of the entry for dual-index runs: i701-i504 i701-i502 i709-i502 AD12-TruUni_Hi4_Nex AD15-TruUni_Hi4_Nex ATGGATCT-TruUni_Hi4_Nex N703-S502 AGCATTTT-S504 N707-GGGTCGCC ATCGGTTT-GAAAGTCA For error reports and suggestions please write to shelkmike@gmail.com . 26 September 2022 | Check has moved from https://makarich.fbb.msu.ru/shelkmike/services/check/check_eng.html to https://mikeshelk.site/Services/Check/check_eng.html |
4 February 2021 | Now indices of plate kits should be indicated not as, for example, E12, but as NEB_plate_set3_E12. There are 4 sets of indices from plate kits now in the list of indices: NEB set 1, NEB set 2, NEB set 3, NEB set 4. Consequently, the example from the previous update should look now, for instance, like: i701-i503 i704-i502 NEB_plate_set4_E12 NEB_plate_set4_A2 N704-S501 |
21 January 2021 | Now you can use indices of plate kits, like NEB #e6446S/L. In such kits two indices have a joint name, for example E12 or A2. You should enter something like this in the main window: i701-i503 i704-i502 E12 A2 N704-S501 |
14 July 2020 | Now the service considers two index pairs compatible if there are at least 3 differences, not 4 (see the previous update). |
26 June 2020 | Now the service also accepts dual-index input. The service will consider two index pairs compatible if there are at least 4 differences between them, overall. For details, see the "Help", starting from the phrase "The check mode can also be used for dual-index runs". |
1 February 2020 | I've removed from "Help" the list of all kits whose indices Check knows. It knows so many by now, that it is easier for a user to look in this list. Also, I will no more indicate here that I've added some new kit. Just look for new kits in the aforementioned list, they will be added without notifications. |
7 December 2018 | Added adapters of Bioo Scientific NEXTFlex Small RNA-seq kit v3. |
30 October 2018 | Added adapters of Lucigen NxSeq AmpFREE Low DNA Library Kit. |
8 August 2018 | Index AD40 (kit E7730) changed in accordance with the new version of the kit. |
25 July 2018 | Added NEBNext Multiplex Oligos for Illumina, set 2 (kit e7780). |
18 January 2018 | Added the sequence that is read during index sequencing from the TruSeq Universal Adapter. |
4 December 2017 | Added adapters of "NEBNext E6609" and of "Bioo Scientific NEXTflex Rapid Directional qRNA-Seq". Also added an ability to enter not an adapter name, but, alternatively, its index sequence directly. |
12 October 2017 | Added single-index adapters of "Bioo Scientific NEXTflex DNA-Seq". |
17 March 2017 | Added single-index adapters of "NEBNext Multiplex Oligos for Illumina", sets 3 and 4. They are named AD17, AD24, AD26 and AD28-48. Adapters of "NEBNext Multiplex Oligos for Illumina", sets 1 and 2, have the same indices as adapters of Truseq v1/v2/LT, and therefore were not added. |
10 October 2016 | Added the list of updates |
2 September 2016 | Added adapters of Nextera v1 kit that are absent in Nextera v2 (N708, N709, S501, S504) |
